Okay, there is a (somewhat) easier way to transfer presentations from the iPad back to the Mac: In Keynote, when viewing the list of all your presentations, swipe through the list until you get to the one you want to transfer. Then tap on the "arrow right" icon on the bottom of the screen. It will offer you to send the presentation by email, upload it to iWork.com or to export it. Select export. In the dialog that pops up then, select "Keynote". When you sync with iTunes now, the presentation will be listed in the Keynote section on the Apps tab for your iPad.

Still, it's not really elegant. Ted Landau has a more detailed description of the process and all its warts.
